Did you ever get a replacement log book? If so check all the numbers vs the car in your possession not just the reg. If you don’t have a replacement log book you need to photo all the numbers and speak with the DVLA, you may also need to make a police report as there are really only two possibilities here:
1. Someone has used your log book to scrap another vehicle and either the scrapyard was in on the fraud or didn’t check the car vs the book properly.
2. The car you have is not the car you think it is and the reg will not match the VIN and/or Engine number.
Contact the dvla and explain it to them, mistakes can happen and/or malicious actors can submit fraudulent events.
The certificate of destruction is issued against the registration plate, so provide the VIN, registration, proof of ownership and if you can the engine number. Should give them enough points to cross reference and fix the records.
Also because some who holds only the v5c won’t have the vin or engine number to be able to validate against.

Work in salvage, a car ended up with a COD against it incorrectly.
Some ATFs are that useless they’ll produce CODs just off an email list – wrong reg / mistake and your cars marked.
That list could come from a salvage yard or insurer.
Long and short, we never got it off, and the car had to be scrapped.
Said only way it could be amended is by the ATF that issued the scrap marker + COD.. which they can’t / won’t disclose, and I don’t know if there’s a process to undo one.
